I originally nominated as Dreaming of Sunshine - Silver Queen (Fanfic DFE)
The interface told me that one of my noms (Group: Nara Shikako & Uchiha Shisui (DoS)) was already in the tagset under another fandom: Dreaming of Sunshine - Silver Queen (DFE)
So I changed the fandom to match that (I assumed that'd make things easier on the mod end—perhaps incorrect!) and switched the character slot to something else.
On my nom page the fandom is still showing up as Dreaming of Sunshine - Silver Queen (DFE), not synned to Naruto. I suspect that what you saw was me changing the name, not AO3 doing so!
ETA: I checked, and "Dreaming of Sunshine - Silver Queen (Fanfic DFE)" isn't getting changed to Naruto either.
